The problem is the seal on the throwout bearing . I've done it with the trans in car ,
just takes time to align . Jack the trans up , leave the front mounts off until you get the trans bolted on , then install mounts on frame and lower engine onto mounts.

Assuming you are working with a manual trans........Did you remove the clutch assembly from the flywheel when the engine was out? If so, the disc must be aligned/centered upon reassembly using an alignment tool or a spare input shaft. Put the trans in high gear and turn the output shaft as you go to get the splines to cooperate.
Art the risk of insulting you, don't EVER do the ol' "pull it up with the bolts" trick! If it doesn't drop into place with a little muscle and jiggling, something's wrong.

A pair of alignment studs, ie long headless bolts screwed into the top 2 threads on the engine, make life a lot easier. And are essential on a manual to prevent damage to the throwout seal.0

Thanks guys. Frank I am working with a manual transmission and have already centered the clutch disc with an alignment tool. Lost mind I have already put new engine mounts on, but I can easily take them back off. I also have the two headless alignment studs that I made when I've removed the transmission in the past. Wish me luck.Jason0
